That doesn't make sense to me either Joe. I would say to rabbet all the pieces 1/4 wide x 1/4 deep and then place the sides on top of the bottom rabbets and under the rabbets for the top. That would be 1/4 + 5.5 + 1/4 = 6". But then if you cut a groove to part the top from the rest of the box you would lose that width of cut from the 6". At least that's how I'm seeing it. Like Dan suggested, it would be good to see a picture of how it is meant to be put together.
